Stay around Thamrin as that is close to Menteng, big malls, the busway and is lively enough.

But it is the middle of the rainy season and it floods there. But it is still a good part of the city to base yourself in

Agree, stay in Central as its easier access for you to go around.
Check out Kota Tua ( the old town) and National Monument ( Monas).

You'll see very little in three days but the above are a good start.
From Ancol, you can take a boat to the thousand islands .. if you fancy a day on a beach.
A small boat can be hired for Rp3,000,000 for the full day so you can island hop.
As you walk along the harbour, opposite gate 7 (right hand side), you'll find a tiny office. The lady there knows her stuff so she's a good bet to try.
